only the modded machine/equipment won't be usable, but the rest of the blueprint will be usable, it will show you warning there in the blueprint though.
easiest way to check it is by make your blueprint with modded machine, save it. exit game, open game, start sandbox with no mods, then check that blueprint, you will get a warning that machine isn't available.

On Linux Mint, Captain of Industry usually runs through Steam Proton, so the mods folder is inside Proton’s Windows compatibility folder.
The most common location is:

It contains a Linux Mint / Proton issue where the manifest.json file already existed, but the game still could not load the mod because the files were accidentally named using backslashes \ as part of the filename…
